Codon optimization

Simulated annealing balances CAI against organism-aware GC bounds, illegal sites and homopolymers. --harmonize for co-translational folding.

Regulatory design

Promoter, RBS and terminator selected from real parts — host-compatible by construction.

Assembly

Auto-remediation

Fixable findings are re-run and re-screened (re-optimize, redesign RBS, reselect gene). Biosecurity blocks are never auto-fixed.

Deterministic export

No model. Exact field copy and arithmetic into .gb GenBank, .fasta, a .json design record, the PDF report and diagnostics — fully reproducible.
